I, was thinking about downloading 1.3 Bitcomet will it change everything i have set up 1.29

Nope. But it’s always a good idea to make a backup prior to upgrading anything.

Nobody can guarantee you that nothing will go wrong.

Absent very unusual circumstances, upgrades (or downgrades) of BitComet are seamless and trouble-free. You just install the desired version right over the existing version, and continue without a hitch.
